I'm trying to test ST momentarily in the following environment:

Analog L/R -> ST -> BS412 -> FM Out -> FM-Exciter
_______________-> Normal Out -> DAB-MP2-Encoder -> ETI-Stream -> COFDM-Exciter

Problem here is: when I switch on BS412 on the FM Out, the Normal Out will also be affected by the BS412-section. But BS412 is useless on a DAB-Transmission - I would like to set the clipper drive here a bit more agressive, but I can't.

Only thing that does the job was to run two instances of ST, but then I have way higher CPU load and on sudden power failure, how can I guarantee that two instances would start correctly with independent settings?

That last thing is simple: Rename one of the two, the settings will be stored using the executable or DLL name.

The other part (no BS412 for the DAB-output) is currently not yet possible... So you'll really need to run 2 copies, at least for now.
