UPDATE
I have a new version ready that sounds much better. Bass level is nearly identical to the one with the distortion (about 0.1 dB softer), but most of that distortion is gone... Also I have added a slider to choose between loud deep bass sounds or a bit less bass with cleaner highs.
Basically this is a combination of all the different types of processing and settings from the last few versions. It should combine the good parts of each of those versions. For example, I'm using 2 different methods to determine whether distortion occurs, and I only lower the bass volume if both methods say that it does. This also seems to give a more constant output volume, which is good.
Some minor tweaking might still be possible to increase the bass level a bit more - I might check that later.

I have added a slider in the Loudness panel to control the amount of very low bass sounds.
1. This value is NOT yet saved to disk, so you'll need to set it each time you start Stereo Tool.
2. Bojcha, I'm curious up to which value you find the distortion acceptable... That's with the normal bass and highs sliders at 0. I still need to choose a default value, so feedback on this is welcome. (Note: You cannot read the exact value, but you can for example estimate where it is on a scale from 0 to 1).
