Since version 6 of Stereo Tool I observe poblems with playing FLAC files though Winamp. The sound has hiccups or simply there is no audible audio though I can see Stereo Tools meters jumping with the melody... The audio only comes back if "Bypass All" is enabled.

Could you send me a (small) sample? One of my test files is a FLAC file, and I've never seen any problems with it. Also, nothing changed in version 6.xx that could explain this.

That was again 'Clear buffer if no data arrives' setting reset to 0.05 while installing update!
