Definitely connect to the Left/MPX input. Just take one of the 2 output channels (both MPX outputs contain the same signal). I'm not an expert in hardware so if this isn't enough information please post your exact question here (what exactly is unclear?) and hopefully someone will answer...

1. do you only need RDS from Stereo Tool?
2. do you also need processing + pilot + rds from stereo tool?

I need an audio processor and RDS
I want to use stereo tool for processing sound and RDS.

The transmitter has stereo encoder.
Question of how physically inserted RDS signal

If possible use the stereo and RDS encoder in Stereo Tool, then you only need to input the MPX signal.

transmitter has the MPX audio input (see diagram)
has jack SCA for rds (see diagram)
the question is if it works on your rds mpx audio input or only SCA

If it has MPX input it should work with that. And especially if you want to use things like the composite clipper (which gives you a few dB extra loudness, mainly in the highs) it's the only option.
